Istanbul actually has several ports. The cargo port is over in Kadikoy, near Haydarpasa train station. The old international passenger port is in the backstreets of Karakoy, near Istanbul Modern. The port of Yenikapi is the main port for the fast ferries that cross the sea of Marmara. I took a boat from Yenikapi twice while living in Istanbul. One to Bursa and once to Iznik. The ferries are large, comfortable and very fast. You also get great views of the historic peninsula as you pull away. The port on the other side of the sea is called Yalova. From here you can take a dolmus to any town that you want.
